ฝ่ายวิจัยผลิตงานวิจัยด้วยหลักฐานเชิงวิชาการ เพื่อสนับสนุนการกำหนดนโยบายสุขภาพที่โปร่งใสและมีส่วนร่วมจากทุกภาคส่วน โดยเฉพาะกระบวนการพัฒนาชุดสิทธิประโยชน์ภายใต้ระบบหลักประกันสุขภาพแห่งชาติ การพัฒนาบัญชียาหลักแห่งชาติ อีกทั้งยังพัฒนาศักยภาพของบุคลากร องค์กร เครือข่าย และสังคม ผ่านความร่วมมือด้านงานวิจัยและการจัดอบรมด้านการประเมินเทคโนโลยีและนโยบายด้านสุขภาพอย่างต่อเนื่อง การตรวจสอบคุณภาพงานวิจัยภายใน (internal review process) ของโครงการวิจัย ทั้งในภูมิลักษณ์ของ HITAP ภายนอก HITAP เป็นต้น
